I sent out a resume and the Employer sent me a letter saying that they were not hiring now, but will keep my resume on file. Is there a letter out there that I can send them Thanking them for at least letting me know that they got my resume and they are going to keep it on file?

Yes, there is...the thank you letter. It is a good way to ensure your status with regards to a possible hiring process. It is not that they will think first and foremost at you, but they WILL remember you as being very interested with a job in their company.
